The most important things to look for when diagnosing a thyroid condition are a cellular level of thyroid hormone (TSH), a TH1:TH2 imbalance and inflammation. Inflammatory markers like CRP and Homocysteine are helpful, as are cytokine panels.

The best thing to do for a patient with an autoimmune thyroid is to make sure that they are getting enough iodine. This is especially important if they have been exposed to chlorine, fluoride or other halogens that can block the iodine from doing its job in producing thyroid hormone.
